My earlier guess, that the Iowas couldn't come back, was wrong. Clearly a ship doesn't need to be 'finished' in order to come back. It is definitely significant that Iowa was controlling her physical body, as well as the Abyssals for that matter, but signifying what, I don't know. It could just be the early manifestations were like that, and later ones came back only as the girl form, but we know that Hornet came back within a week or two of LA, and presumably in her current form.

It's also telling that Iowa came back in her 1940s configuration, rather than her 1980s one, which seems to support the theory that there is a 'window' within which ships can be called back, which could also explain why most of the ships we've seen so far – at least on the Abyssal side – are from around the early 1900s. Although now I wonder, since a ship doesn't need to be 'finished' in order to come back, why don't we see multiple instances of particularly long-lived ships coming back from different points in her career. Which would provide a rather neat answer to the Ship of Theseus question. How is a ship the same ship if all its original parts have been replaced? Answer: it's not. (Of course, a steel battleship wouldn't have had anywhere near all of her matériel replaced, but still.) On a meta level that might explain why Naka is such a common drop.

Yet Iowa clearly remembered her time as a museum ship, which shouldn't be the case if future versions were 'overwriting' past ones. Hmm.

The Abyssals are all older ships, so have little to no AA (and no experience with aerial threats). RADAR isn't worth a damn against them, but optical designation and IR work just fine.

A whole load of C-RAM variant Phalanx. The RAM is rather pointless against incoming dumb shellfire, but the Higgins demonstrated that the ol' lead-farter can do the job.

An armoured core might be a good idea. CODLAG, keep the motors and a small battery unit inside the armoured core, along with the fighting compartment. Fuel bunkers, turbines and generators sit outside the core. Armoury sits on the periphery well away from the core, and if any VLS cells are added they are also PVLS.
Building a vessel that can take a hit and keep fighting is not going to be cheap or easy. Better to build one that can stay as far as possible. The armoured core allows it to survive a hit in case it is snuck up upon, with the holdout battery allowing for a sprint to safety.
