Go to a hobby store or stationery place, buy a sharp scalpel or exacto knife and gently scrape away the sprue (it's where the die was clipped of the injection moulded plastic frame, your regular dice lose this when they're thrown in the rock tumblers). I'm no expert, but the few times I've done this, I've kept the blade perpendicular to the surface and scraped it along the mould flash/imperfection.
I take it these are Game Science dice, because this is a common issue and I'm sure you could have found instructions for doing this along with how to ink the die on relevant websites.

Bring in the dancing lobsters.

Gamescience dice, and similar makers, keep the bump from where they're clipped off the sprue instead of putting them through a rock polisher like other makers.

If you're referring to the red big d6 with silver numbers, I made that one from wood. The numbers can be seen much more clearly normally, I don't know what's up with that image hiding them numbers.

The bump on the die is a symbol of quality. When dice are put through rock tumblers, like most are, the become uneven. If a die still has a bump, that means it was not tumbled and is still perfectly even.

Rock tumblers may make dice prettier, but they also make them uneven. There's a reason dice used in actual gambling don't have rounded edges, you know. You can prefer tumbled dice but that doesn't make untumbled ones unfinished.

Actually if I recall, you can leave the bump and still get really spread results. I think it can still favour one number a microscopic bit more (I believe in one set of test results the bumped D20 was favouring 14s more than any other number by a small margin), but it's still better than chessex/other tumbled dice.
