The grail was corrupted when Angry Manjew was summoned and entered the grail. He had the wish "Let him be the source of all evils in the world" engraved on his soul, so the grail granted that, and was tainted by his presence.Unless he is summoned again, there won't be a problem. Even summoning other villains won't taint the grail because they don't have that wish on them. This current grail is safe to use. Emiya is just projecting his experience into this war.
