In the far distant future, once the elf wars have been concluded, Megaman is such a genius he's trained/bred/built a loli who can produce copies of him.

Because good can't ever be good, the copies decide the only way for humanity to survive is to wipe out all the robots, but the loli doesn't agree with this decision, so goes on a quest to awaken Zero. Meanwhile, the copy X makes multiple lesser versions of himself, imbued with aspects of his personality. Yes, this means you get a hard-gay guy with a passion for guns, and a character who's extremely tsundre for Zero.

It's pretty good, actually, how you're kinda the badguy.

Then in later games, executive meddling adds a Wily proxy so you can have epic duels on a space station, while the real Megaman X walks around in a bathrobe and a DBZ halo.

Maybe the original point of the virus was to turn X himself so he could reverse-engineer him, then combine X's technology with the 'accidental' discovery of whatever the hell it is that makes Zero so powerful. Well, humans are contradictory, messy motherfuckers. Light's vision was too ordered. Wily's vision was too chaotic. Makes sense that managing to mix both solutions would give a full range of sentience and freedom.

How the fuck the merging happened, no idea. Honestly, by the time you're dealing with people like Light and Wily, saying "a techwizard did it" is generally your best option. I mean, even in-universe Dr Cain did pretty much that. The virus and Zero were unrelated projects, though. There were supposed to operate in tandem, but separately if need be. And the virus was confirmed to be what Wily transferred his own consciousness into to preserve himself.

Hence why stuff like this starts showing up when the virus starts seriously fucking with reality.

That's why bosses from MM classic like Rangda Bangda and the Devil series start showing up, and the first or second Zero Space stage is a carbon copy of Quickman's stage.

The Mother Elf is the piece of Zero that it shows him going into hibernation at the end of X6 ( a scene that actually happens after Command Mission) to have removed. He comments how he feels like he "knows her" in the Zero series, because she's literally a part of him; the component that generates the virus itself, and thus the most powerful Cyber Elf.

Seconding the Duskblade suggestion. Solid Gish-in-a-can with some neat abilities. Blade Dancer has some horrendous feat prereqs though. Beg your DM to change them? Cityscape web enhancement will let you trade the Ride skill for Tumble so you can meet the skill prereqs easily enough. Duskblades best ability is at 13 though which works out okay with a Duskblade 13/Blade Dancer 7. You lose out on the final upgrades, but you can full attack with a touch spell.

Pick up the travel devotion feat along the way so that you can move your speed as a swift action then full attack.

Gish is a term that originated in D&D, and describes characters that fight with a mixture of magic and melee ability. The name comes from the Githyanki fighter/wizards, who called themselves gish, and the abbreviation stuck (because it's a lot faster to say "gish" than to say "charater with mixed melee/casting abilities" and we're lazy).

Guy named Hunter Command was running Maverick Hunter Quest, the main character being an Electricity-based Hunter named Anode who fights by discharging electricity he stores outwards via his lance.

most people, if they have to pick, go with Aile/Grey as the canon plotline, due to certain story events. Of course, there's nothing preventing both sides of the story being canon-in fact, the animated commercial for ZX (which apparently was a backdoor pilot for an Anime) had both Vent and Aile featured simultaneously, included being megamerged at the same time. Their being identical twins would fit into the story pretty much seamlessly (and provide a contrast to Prometheus and Pandora)

You could simply have Ashe and Grey's storylines proceed as normal with their intro stage, and then have them join up on the train and receive Model A.
