Shinji looked to the sky, now bleak and broken, and spoke but one prayer.

With these words the sky split. The long redundant Alpha-level psycic powers of Shinji now fully realised manifested themselves in a spear of holy wrath that sruck the planet like the fury of the Emperor Himself. All was bathed in the Emperor's radiance and clansed of all taint, a ring of light and fire extending from the impact point and incinerating all things upon the surface, shinji floating just above ground zero, screaming the Emperor's name.

Kaworu: Seemingly pure boy found on the planet during the war, assumed command of The Emperor's Wrath during Asukas leave. Possessed and later ascended to daemonhood

Guardsman Toji: Pure guardsman from the PDF. Piloted 2nd Generation Aegis Titan "The Emperor's Judgement" untill it was possessed by a Greated Daemon. Killed by Shinji. Possession resulted from failure to properly build Aegis guards in such short time.

The Emperor's hand: Aegis Titan 01, corrupt Machine Spirit with a tendancy to berserk and a warp signature. Attains connection directly with the Emperor at the loss of Shinji and awakened Shinji's Alpha-Level powers.

It's a united daemon army, secrety masterminded by (who else) Tzeentch. There's, I think, at least one (angel) to each of the four ruinous powers.

Toji = PDF guardsmen
Kaworu = afriel sent by the High Lords of Terra (really a daemon of Tzeentch)

Lord-Inquisitor Gendo Ikari has been trying to summon the Starchild. He uncovered the ancient Titans in his research, and that's when the forces of Chaos started attacking.

Chaos wants the Titans, but that's really a ploy Tzeentch has used to try to get Shinji, who is a dormant Alpha Class psyker, to awaken and become a servant of his that he can have masquerade as the Star Child.

The High Lords of Terra were just being douches not sending reinforcements, but when Rogue Trader (really their spy) Kaji uncovered that the Titan project is really a cover for Gendo and his team of radical AdMechs to try to summon the StarChild, the High Lords, not wanting their power challenged, sent Inquisitor Unilius and his stormtroopers in to kill Gendo, the AdMechs, and the pilots.

In the end Asuka gets over her feelings of inadequacy in service of the God Emperor and realizes that he's watching over her, just before getting killed by Unsilius' experimental Titans that were using Chaos tainted engines (Tzeentch is behind a lot of these bad High Lord decisions, and they "decided" that even Chaos was worth using as a weapon to stop Gendo). However just as the Tzeentchian plot unfolded with Rei ascending as a greater daemon, Shinji realized that the machine spirit in his Titan WAS the Emperor's warp presence and awakened as an Alpha Class psyker.

He blew up the planet, Rei and the Demon Titans and everyone else with it; leaving on he and Asuka on the planet's habitable moon; having ressucitated her with his psyker powers.

"And nothing of value to the Imperium was lost" he says, just as a Inquisitorial missile blows up the moon, and all other traces of this heresy.

Meanwhile, Shinji's Titan drifts through space, a testament to the battles that have been fought in the name of the God Emperor.

The UN that Seele sends to kill Nerv when all the angels are gone. They convinced the UN that Gendo was going to try to use his the Evas to take over the world or something like that, so the UN sent in a special forces army or something, and arranged for the N2 evas (those freaky white flying things) to join in.

Of course Seele was just trying to pwn Gendo for backing out on the real purpose behind the Eva project, which was Instrumentality (everyone merging as goop). Gendo just wanted to bring his wife back, and in the process had saved earth with giant robots piloted by teenagers.

So Seele wanted the UN to wipe everyone out, and then send someone in to activate the instrumentality.

However Gendo's attempt to ressurect his wife activated instrumentality on it's own through Rei, and the goop world was only reshaped by the power of Shinji finally developing stable ego (a sense of self/self-preservation) with the help of his mom, who was the spirit inside of his eva.

Pen-Pen is a evolutionary dead-end pygmy Kroot exposed to chaos enought to warp it into a speechless and flightless mewling of a proper kroot vulture.
Comissar Misato keeps him as a pet.

The class is really just meant to find pure young souls to pilot the Evas, and in theory to act as a catalyst for summoning The Starchild.

The Emperor is the incarnation of the extinct Shamans who, with their prophetic powers and connection to the warp in its natural and uncorrupted form, had guided ancient mankind. Inquisitor Gendo had called all the four pilots to the command bay. As they arived, the youths saw not only the Inquisitor, but also Magos Ritsuko and Comissar Misato, alongside her Kroot pet, standing in the bay.
Shinji: Glory to the Emperor, Lord Inquisitor.
Asuka: You whished us here?
Rei: ...
Kaworu: The daemons are coming again.
Gendo: Indeed, brother-afriel Kaworu. We need the four of you geared up and ready to blast off! We fear the next daemon may be harder to kill than any of the ones you'v seen before. MOVE OUT! EMPEROR BE WITH YOU!

As the pilots made off to their titans, Kaji the rogue trader sunk back into the shadows. He opened his greatcoat and spoke into the consealed transmitter "Another one approaches, Lords of Terra. This war grows close to its end..."

Gendo, Ritsuko and Misato looked as the three Titans were lifted to topside and though none spoke a word, each knew the other's thoughts. The fate of this world was to die. Only the Emperor knew if the moment was to be now or later.

See, while it seems very awesome, this fanfiction work is also, VERY, VERY Out of character. Misato, no matter if she's a commisar, would have hesitated a lot.

Moreover, while this Neon Genesis Evangelion + Warhammer 40k crossover CAN work well, there's something to be said about mantaining each individual character's personality to remain as they were, at least partially related to their original universe.

What I see here is a LOT of OOC'ing.

Katsuragi as a Commisar is fine, and all good...but she'd still be warm and loving towards Shinji in the outside, if despotic and cruel-like on the outside or public.

We'd have to remember, the dichotomy of their personalities versus their new positions within the new planescape/universe.Misato, no matter HOW Commisar she is, would still feel a lot of regret and pain at having to shoot Kaji. She'd do it, as the Emperor Wills, but she'd still cry about it, in the privacy of her own room.

And Shinji? Well, it'll be hard to see the whole "Emperor be My Guide" from old's scaredy cat Shinji. Shinji having an Iron Will founded on the Emperor would be something VERY strange...you'd have to write it very well.

I dunno if it was entirely that. He's not 100% fluent in english, and while he could communicate to us pretty clearly he sometimes had problems following what others were saying. My impression was that that difficulty was what really led him to screw around more.

Also, he's not *exactly* chinese.

Asuka tries not to fail, but fails harder than ever.
Rei tries to stop the daemons with suicide, but almost succedes.
Shinji pussies out, as usual, and doom's all life.

Alternate Ending:
Asuka fights as hard as ever, but still fails.
Rei-3 helps hit the world restart button.
Shinji fucks it up.
